Use Ice Pikmin to Freeze Water

As clear as it can be, throw Ice Pikmin into the water body to freeze it. While aiming, you will also see the instructions on how many Ice Pikmin you will need to freeze the water completely. Call them when the job is done, and they will return upon melting ice. All you need to know is where to find this icy creature.

You will first meet them at the Last-Frost Cavern, an underground area in the Sun-Speckled Terrace. You will find a group of Ice Pikmin fighting with an Icy Blowhog. Apart from that, they are usually found in the underwater areas. You will need to rescue them. However, they do get respawn from time to time. So you can just take home as much Ice Pikmin as you want. However, there is another option if this feels repetitive.

Use Ice Blast Instead

You can throw Ice Blast into the water bodies to freeze it instantly. Ice Blasts are purchasable from the Lab, and all you need is 8 Raw Materials. However, there is another prerequisite, and that is you need to reach a total of 1500 Sparklium. Now, Sparklium can be quite tough to acquire as these can only be found in treasure chests around. Collect as many as you can. 

Now, after acquiring Ice Blast, you can find it in your pack. Simply select it from the inventory and throw it in the water body. The blast will freeze the water instantly. However, this method is temporary as it only lasts about 8 seconds. Do whatever you need to do in between this short period.
